Abstract

Microsatellite markers were used for assessing variation within parental lines and testing the genetic purity of hybrid seed lot in rice. The objective of the present study is to detect contaminants in the seed lot of CMS lines, restorers and hybrids and to identify signature markers to differentiate parents and hybrids through DNA based assays and also to find a substitute to Grow-Out-Test (GOT), which are being used traditionally for seed purity testing. The uniqueness of our study could be recognized from the fact that 18 primers have been identified from a set of 80 primers for detection of popular hybrids and their CMS and R lines viz. CORH3 (hybrid) and its A line (TNAUCMS2A) and R line (CB87R); PSD1 (hybrid) and its A line (UPR 195–178A) B line (UPR 192133R); PSD3 (hybrid)andits A line (UPR 195–178A) B line (UPR 193–287) and KRH2 (hybrid) and it's a line (IR-58025A) B line (KMR-3R). Among these informative 18 primers, 3 primers (RM154, RM159, and RM169) couldable to differentiate all four hybrid systems i.e. Pant Sankar Dhan 1, Pant Sankar Dhan 3, KRH2 and Coimbatore Rice Hybrid 3. In nutshell, primers RM154, RM159, and RM169 are found to be very informative and may be used as molecular tags or signature markers in preparing molecular ID cards to differentiate parents and hybrids, which have been used for seed purity testing through DNA based assays.
