Use of sortmerna tool to find out diverse rna molecules from Buffalo milk transcriptome

Abstract

Non-coding RNA molecules are important diagnostic, treatment and therapeutic tools for the diseases related to physiology, genetics, epigenetics and developmental defects. Various data mining tools are being used to extract these RNAs. Present study attempts to mine different kinds of RNA molecules from RNAseq data using SortMeRNAtool. SortMeRNAtool is specially designed to filter rRNA fragments from the transcriptomic data. In addition, through mapping of output files with reference genome and filtration of the transcripts, different kind of RNAs can also be discovered. During present investigation, in order to detect different RNA molecules, 12 samples of milk somatic cells of lactating buffaloes were examined. The results were compared with human reference genome (hg38). For detecting RNA molecules other than rRNAs, the comprehensive gene annotation file (GTF) from GENCODE consortium was used. Using these steps the authors discovered 2444 lncRNAs, 58 snRNAs, 58 snoRNAs, 31 rRNAs, 20 miRNAs and 4 tRNAs from the dataset. Greater abundance of lncRNAs was observed, indicating that Sort MeRNA tool can also be successfully used to explore different RNA molecules.
