Determination of genetic diversity among different rice varieties (Oryza sativa L.) with SSR Markers

Abstract

The simple sequence repeat (SSR) marker analysis was done to determine the allelic diversity and relationship among 32 rice genotypes. A total of 78 alleles were detected cit the 19 SSR loci, of which 78 (100%) were polymorphic. The number of alleles generated by each marker ranged from 1 to 9 with an average of 4.1 alleles per loci. The size of smallest and largest allele ranged from 1 (RM264) to 9 (RM47). The size difference for a given SSR locus varied from 20 to 100 bp. Maximum variations in allele size was observed with the RM 222 and RM547 markers. SSR loci with greater size difference between the alleles would be relatively better for finger printing and diversity analysis. Null alleles were observed In respect of RM 19 and RM 21 with all of the genotypes. Multiple alleles were observed at 1 of the 19 loci analyzed in varieties TWC and ACK 2. PIC values ranged between 0.775 (RM247) and 0.998 (RM544, RM561), with an aVerage of 0.83 per marker. A number of SSRs were identified that could be utilized to differentiate between original and revised rice genotypes. Jaccard's similarity coefficients ranged from 0.65 to 0.97. These results could be useful for monitoring purity, genotype identification and for plant variety protection.
