RAPD-PCR analysis and IS1112-based PCR analysis was used to study the genetic variation among the collected Xanthomonas oryzae (Xoo) isolates of Tamil Nadu. In the RAPD-PCR analysis, out of the seven tested, JEL1/JEL2 primer amplified many number of bands. Based on the cluster analysis, seventeen Xoo isolates were grouped into two clusters viz., A and B. The cluster A had five subclusters viz., I, II, III, IV and V. The isolates I16 (Keelpulliyur) and I 17 (Marungur) collected from Tirunelveli district were distinct under cluster B. The other two isolates from Tirunelveli district and the remaining isolates from other districts grouped were under cluster A. The percentage similarity coefficient values ranged from 0.18 to 0.74 and all the Xoo isolates showed variability at molecular level.
