The genetic diversity amongst 25 isolates of Colletotrichum capsici was studied using the random amplified polymorphic DNA (RAPD). A total of 378 polymorphic fragments was amplified using four random primers. Genetic similarity matrix was found to be in the range of 18.6–36.4%. The isolates were grouped into two main clusters. In the first cluster, Nandurbar, Dhule, Thane and Ahmednagar districts were main hub of chilli production in Maharashtra state. The seeds were transported from this region to rest of other regions due to their adjoining boundaries to each other. The regions prone to continuous cultivation of chilli were grouped together in the first cluster. Second cluster was randomly spread and grouped, which could not be correlated in view of disease spread up from adjoining areas. Some clustering patterns were based on procurement of chilli seed from the area, which was geographically not connected with each other. This pattern could be helpful in analyzing relationship between population structures of pathogen and deciding seed procurement routes too.
