During 2017–18, world cotton area was 33.38 million hectares among them 12.3 million hectares was belongs to India and majority of area cultivating with the Bt cotton hybrids. Genetic purity is the major concern with seed producers. Seed producers are using the traditional breeding methods with the help of group traits. SSR markers can be effectively utilized to characterize the Gossypium spp. State Agriculture Department, Pune made SSR marker-based DNA fingerprinting Mandatory for the variety registration in Maharashtra state. So, we were conducted this study with the purpose of variety identification, genetic purity concern and variety registration. Ten primers namely, NAU1048, BNL530, NAU1369, NAU895, BNL2590, NAU1103, NAU2083, BNL1053, NAU1190 and BNL1672 were used to generate the DNA fingerprinting data of five cotton hybrids, viz., ZCH 501 BGII, ZCH 541 BGII, PCHH 4 BGII, PCHH 6 BGII and PCHH 560 BGII. Almost all the ten primers showed amplification with single band for all the cotton hybrids. Primers showed amplification ranged from 100 bp to 300 bp. These primers showed variably amplification at ∼ base pair by the different hybrids could be the key lever to identification of the cotton hybrids, genetic purity, cross-monitoring, analyzing genetic distance and intellectual property rights protection.
