In the current investigation, two Brassica juncea (L.) varieties were selected for sequencing of the polymorphic bands. The polymorphic and monomorphic varieties were used to elute the bands which were later sequenced and analysed for homology by using basic local search alignment tool (BLAST) analysis. The results indicated that the sequences obtained from the start codon targeted polymorphism and inter simple sequence repeats (ISSR) bands were most similar to the already registered accessions of Brassica on the national center for biotechnology information (NCBI) website. The sequences compared, displayed high similarity to the Brassica napus and B. juncea accessions. This information can be fruitfully used to develop future breeding programmes and select B. juncea varieties on the basis of desired trait by developing the primers from the derived sequences.
