Gastric cancer is cancer developed from the lining of the stomach where it occurs when normal stomach cells are mutated into cancerous cell. Hypothetical proteins are proteins that are found in organisms that have not been functionally characterized. The objective of this research is to interpret functionally uncharacterized proteins from Helicobacter pylori FD430 in gastric cancer by using various web-based bioinformatics’ tools. There are 380 protein sequences retrieved from UniProt. The sub-cellular localization of the sequences is predicted by using PSORTb, PSLpred, and CELLO. The functions of the proteins will be predicted by using web-based tools such as SUPERFAMILY, Pfam, CDART, SVM-Prot, and ProtoNet. Then, the virulence factors of each protein sequences are predicted by using VICMpred and VirulentPred. By using PSORTb, more than 50% of the proteins are assigned unknown. Whereas, only 30% of the proteins are assigned cytoplasmic, 10% are inner-membrane and the remaining are outer-membrane, extracellular, and periplasmic, which accounts for only less than 5%. PSLpred however predicts 55% of the proteins make up for the cytoplasmic whereas; extracellular proteins for 22%, inner-membrane with 12%, outer-membrane with 3% and the rest 8% are predicted periplasmic. CELLO predicted 75% of the proteins are cytoplasmic, 10% are periplasmic, outer-membrane with 7%, inner-membrane with 3% and extracellular proteins with 5%. Though there are supposedly 380 hypothetical proteins of Helicobacter pylori FD430 to be functionally predicted, however, only the functions of 214 proteins are successfully predicted. In virulence factors analysis, there are only 11 protein sequences that shows virulent in both web-based tools.
